Since Therion 6.0: thfill p withcolor (0.96, 0.82, 0.55) withalpha 0.5; In earlier versions you need to use withtransparentcolor instead.

Any ideas to  maintain local connexion dotted line where they were at the beginning?

When you have an offset within an offset, the connection arrow gets drawn in the inner-most offset (I hope that makes sense).
