but a very quick look just now makes me wonder if I have resolved all the multiple fixes in currently active projects to single fixes. Sorry, not much help.

Thanks for checking. You will definitely bump into fewer bugs if you resolve the fixes in Survex (to get the correct weightings), then supply Therion only with a resolved value. It feels so wrong to do it though, since it loses metadata and makes maintenance harder if you were to ever try to add more fix data. /me continues to file bug reports and hope :)
