You may use quite complicated structure of folders to sort your data,  
for example:

my-cave
     input
         data
         scraps
         indexes
                index_equate
                index_join
         maps
         my_modified_thconfigs
     output
     scans
     thconfig

etc.

and glue them together by input commands

Try to use "debug" parameter in layout to check the original data and  
changes therion did.
